If you change the proxy server settings of your Google Chrome, by default it also modify the Internet Explorer's proxy and vice versa. If you haven't notice this, you can try it for yourself and you will see that Chrome use the Internet Properties dialog to change the settings. This is a little frustrating if you want to use both browser on different proxy servers. But no worries because there is a workaround to disable or keep a different proxy server setting for Google Chrome. To disable the proxy server, follow these steps:
1. Right-click the Google Chrome shortcut and select Properties.
2. Add the following command line parameter "--no-proxy-server=" at the end of the Target path as shown below.

To assign a different proxy server:
1. Right-click the Google Chrome shortcut and select Properties.
2. Add the following command line parameter '--proxy-server="192.168.1.1:8080"' at the end of the Target path as shown below.

Where 192.168.1.1 is the proxy server's IP address and 8080 is the port. You need to enclose the IP and Port with double qoute "".
With these tweaks you can now enjoy using your Chrome and IE with different proxy servers.
